They're looking at something, either an enemy they can attack, an item to grab, or an object they can interact with. This will happen in town as well as the dogs that follow you around are targets your character can look at.

Did you guys check the locked shared storage tabs? I freaked when I saw mine was emptied too, but calmed down when I found it all distributed between those locked tabs. If they're there, you can pull them out and stick them back into the basic tab.
Aside from Karok using his unarmed stance for cestus, and Kai rotating his hands for xgun, most second weapons reuse the first weapon idle stance of the character. That said, I wonder if the "broken rule" in Rule Breaker would be creating a new idle…
